The past few seasons my friends and I have always put together a Yahoo basbeall league, and while that is fun, we were hoping to find something a bit more comprehensive.
We run our pay football league thru RTsports.com, which is awesome because we can control pretty much every aspect of the game, but there doesn't seem to be a comparable site for starting and maintaining a pay baseball league.
Do any of you have any suggestions? (and no, I don't consider ESPN a quality site)

You're not wrong. The majority still use Yahoo. It's serviceable and free.

Yahoo is OK. Gets the job done. CBS Commissioner is probably the best for the price charged ($140 for the entire league) in terms of interface, reports, stats, customization capabilities, Commissioner setup, etc. Never have had a serious issue with their reliability or service either (knock wood).
