I guess speculations were correct that he has been over worked. This is from Rotoworld:
Blue Jays GM J.P. Ricciardi announced tonight that Roy Halladay would miss four-to-six weeks with shoulder fatigue.
"He has a fatigued shoulder," Ricciardi said. "There are no tears. Nothing surgical needs to be done. We're building for the future and we need "Doc" to be totally healthy. That's our main concern." Halladay would probably still be pitching if the Jays were in contention. Since they're not, he'll rest for the next three weeks. If he still has problems after he resumes throwing, the team won't hesitate to shut him down for the season. The Blue Jays have yet to announce a replacement for Halladay in the rotation. Since there's no one in Triple-A very deserving of the job, it's likely that Pat Hentgen will be pulled out of the pen.

Any surprise in this? They threw they guy on 3 days rest very frequently last yr, his last 6 games were like all CG's and he threw 266 friggin innings a year after 239 ip (not positive on that number).
I drafted him as my first pitcher. Oh well though, that's what Sheets, Santana etc are for

I only have Halladay in one or two of my 7 leagues.... as a Jays fan I guess I'm not as mad at this because I'd really like him to be healthy for next season. Having him fresh when the Yanks and BoSox are in that ever-so-brief rebuilding stage (who knows when that'll be) is the most important thing. We gotta get that wild card eventually
