I'm in a league that has a similar rule.
We basically ignore the 45 days thing because it's a pain in the ass. It really only applies to relievers because any starter that's on the roster for 45 non-september days is going to exceed 50 innings. But lots of times relievers have that issue.
It's probably easier to just make it no more than 50 innings or 130 AB and everyone is on the same page. Otherwise, someone (you) is going to have manually look at every player and figure out their service time.
