Well, Nadal pulled it out and Murray is on the comeback trail, so with the Djokster already through, Fed's loss most likely cost us the ever-so-rare Nos. 1-4 making it to he semis
Can anyone explain to me the rationale behind how the bracket is set up? Why would (theoretically) #1 play against #3 in the semis, while #2 plays against #4?

The seeds are put into "pods" that are separated and then randomly drawn from there. So #1 seed's at the top, 2's at the bottom. 3 and 4 are separated as far as possible, but it's a random draw as to which one plays #1 and which plays #2. Seeds 5-8 are then a "pod" as well (each gets their own 8th of the draw, but which 8th it is random)
The rationale is that they dont want the draws to be boring if the #1 played the #4 every single time. If there isn't much change in the rankings then every tournament kinda ends up the same.
Personally I dont really agree with it, but it is what it is.
Pretty easy for Nadal - str8 sets and just looked like the better player.
I still say that if Rafa didn't have injury trouble last year (hurting in French and out for Wimbledon), Federer might have not beaten Sampras' record.

It's to Federer's credit that he's stayed healthy throughout his prime and others like Nadal haven't.
