I think that my first suggestion would be to set rules before the season starts, and not change them midseason. Tentative rules are bad rules.
Also, you have several rules listed that are not specific. How will a FA's keeper value be based exactly? One thing that I believe is that in this type of format, a guy that is not drafted should not have a costlier keeper value than a guy that was drafted. Make FA's cost the owner his lowest remaining pick in the draft.
But the biggest bit of advice, is to write very specific rules, and write them before your draft. If rules changes must be made, they should be made before the draft in the year that they are to take effect.
