I'm not sold on Berkman being better than Peavy. That's especially true if Peavy eventually gets traded if the Padres end up full-out bad and he asks for a deal. That team's going to have to move him since he's going to be around a quarter of their payroll next year. Peavy was the 2007 Cy Young winner. Do people really think that he's fallen THAT far last year?
Berkman's nice, but elite pitchers are a lot harder to come by, especially compared to elite 1st baseman. The 1st-baseman you are going to get with that pick (Fielder) may be better than him. So there is a 1st-baseman that can easily replace Berkman's numbers in that draft. Is there a pitcher even remotely close to Peavy there? You can debate Haren and Burnett, but I'd say no. Offense is much more readily available than pitching.
I would say try to move Berkman for a first-round pick first as well as Peavy. See if you can get comparable value for Berkman as you can for Peavy. Maybe you could move Berkman for a first-rounder and then take Fielder, then you have Peavy, Santana, Longoria, the 3 first-round picks, and grab a 4th keeper out of your pool of guys. Otherwise, Braun isn't worth Peavy AND the #1 pick. If you can't trade for another first-round pick, then it isn't worth it to give the #1 pick and a keeper for a slightly better keeper.
