With H and Ks counting, I would have to favor Pedroia. Kid Ks at a ridiculously low rate and is pretty much a lock for 200 hits, assuming health. Excellent average and decent HR/SB totals. I'd have to roll with him.

Good points. While Kinsler is better in a 5x5 league, hits and K's help Pedroia's status a lot.
I would still go with Kinsler though. If they ended up with the same at bats, I think Kinsler would be close with avg, runs, RBI's and hits, lose in K's, but win in HR's and SB's. It may be solely due to a size bias, but I also think Pedroia is more likely to slightly regress.
pedroia definitely has an advantage in Ks, but a healthy kinsler should put up a similar number of hits, have a similar average, and win the other 4 categories handily.
