This is a rather silly question, but I just want to be sure. If you have a player in your lineup, but they don't play on a given day, would that count towards your 162 start limit?

I think it's a 162 "games played" limit rather than a 162 "start" limit.
It won't count toward your limit if your player doesn't play at all. But if he were to come in to pinch-run or play defense, it would still count toward your 162 games played limit (even if he doesn't start, or bat).
another thing is that sometimes you just get plain unlucky, if the manager pencils the player into the lineup then he's always going to be indicated to play on yahoo, then, say a situation comes up like the player has got diarrhea before the game or something, and the coach gives him the day off at game time, you might get dinged for the game and your player goes 0/0. Happened to me 2 or 3 times last year; and now that I think about I think that Chris Duncan was credited for 2 of them - pissed me off.

Duncan most likely pinch hit and was walked, leading to an 0/0 stat line...I don't think they would put him in as a defensive replacement in the 9th, but I suppose that is also possible.
I just checked Duncan's gamelog and 5 times he went 0/0 with a walk in '07.
Oh, and then there's always the very amusing occurence of having your player not play that day and you don't realize it until after the game has started, but you check in during game time and see that your guy isn't playing, which bums you out a little bit but since he wasn't penciled into the lineup it doesn't look like you'll get dinged for the game right, then, in the bottom of the 9 when all that's left is for the fat lady to start singing, the coach stick the guy in there as a defensive substitution. I think that's my favorite.
