I like CBS for their free stat tracker and live scoring (something yahoo doesn't have all season). However, Yahoo offers full commish control and league customization even in their free league, where CBS makes you pay through the nose for that. I prefer Yahoo for that reason. I tried ESPN once and it was a nightmare. The draft room was freezing, players stats where not correctly being applied and the scoring was all messed up. ESPN offered an apology and free stat tracker for the entire season, but it was enough for me to turnaround and never look back. I hear they have gotten better, I'm not all that interested in finding out. MLB.com leagues are a complete joke, you don't even draft individual pitchers, you take an entire teams pitching staff. Waste of time even for a beginner.
