How do I determine who Pecota thinks is going to do better during the year when comparing two players.

Their WARP/VORP numbers include defense, if I'm not mistaken, which isn't going to help you much from a fantasy standpoint.
VORP is just offense. WARP includes defense.

Actually I'm interested in this question too. Usually I use the stat lines but which percentile do you put the most stock in? Or is it okay to just look at the mean?

The mean is the safest way to go. But if you have a good feeling about a player, or a bad feeling, you can go up or down in he percentiles by your opinion of the player.

Also helpful is the depth chart/playing time tool where they project plate appearances for each player.
