1st base is deeper by far. Just look at it

Pujols
Ortiz
Tex
Delgado
Lee
Konerko
Hafner(not sure if he's eligible in some leagues)
Helton
Sexson
Berkman
Dunn

About all of those guys there(the top 11) are from 1st-6th rounders. And there are plenty more a tier lower.

Here's some 3rd basemen

Arod
MCab
Wright
Chavez
Aram
Figgins
Ensberg
Glaus
Blalock

There's the group of 3rd basemen that will probably be going from 1st to 6th round, some are on the edge of going around there(Glaus, Blalock, Ensberg) plus it's a huge dropoff after these guys, you've got them then some guys like Cantu, Chipper, Mora and then it's all WW trash.

It's 1b, but I wanted to point some things out.

Figgins will be drafted as a 2b before his slot as a 3b comes on the draft board.

Ortiz and Hafner are both not eligible in Yahoo! leagues next season. It takes 15 games to be eligible the next season (at least that's how it used to be), and Ortiz only has 10. Hafner has less than that. Let me know if eligibility carry-over has changed.

It's either 5 starts or 10 games for Yahoo now.

That's big because that qualifies Ortiz at 1B (he has 10 games in)
